Bethesda is predictable. The points are not random, and just because they are inside when you get there doesn't mean that's where they first spawned. My best advice is to pay attention to where they appear inside and once you figure out where those points are, you can set turrets to mow them down. Also, you may/will need to do quick runs around the outside of the walls to clean up the ones that couldn't/didn't manage to walk thru the walls.

9/10 times they spawn on the drawbridge by the bus just north of Egret Tours. Once and only once in my hours and hours of playtime have they spawned inside the settlement, and that was just last Tuesday when I fired it back up for Automatron.
