You have to either drop it on the ground and scrap it, or leave it in shop inventory and build something that uses that resource. If you mean that junk in one settlement disappears when you build in another settlement (that has none of that resource), then nothing is wrong. Hahaha, I am not THAT noobish, I have played this game for a bit now.
