The only way to keep your items safe from settlers, etc taking them is to store them in a settlement that has none. So if you have a settlement in Sanctuary, Red Rocket nearby is a great place to store your valuable weapons and ammo to keep settlers from running off with them. No settlers = no sticky fingers taking stuff.
