If you truly want to create a completely clean settlement location you would need to either use Scrap Everything (which can be very taxing on your system depending on your specs) or a mod that regenerates the precombine meshes for that location without the debris included (those are pretty rare; Jenncave's Clean and Simple series and Immersive Cleaning are the only ones I'm aware of that do this, but even they are soft-incompatible with a lot of things that also touch those cells).
